I have got a Windows 2003 Server running with 2 HD (500GB) attached to the
USB ports. Now I want to share these 2 disk, but the problem is that afther a
restart of the server and the disks (The server automatically shuts-down at
night) the shares are lost. Is there any way to configure the computer to
keep the shares? The HD's won't change from USB port so they should be easy
to detect.

I'd guess you could write a simple script which used the "net share"
command to create the shares, probably after sleeping for a few minutes.
