The short answer is that you should not multihome a DC (because of the
problem you have described among others).
If you really can't avoid multihoming a DC you need to make sure that it
only registers one IP in DNS. You also need to make sure that only one NIC
has Netbios over TCP/IP enabled.
If you are running a WAN, the client machines should always communicate
using internal private IP addresses. Only a machine's private IP should
appear in your internal DNS.
