Setting MTU sizes

Can anyone tell me how to determine and set the MTU sizes (as well as
TCP wait times) under linux (running an Apache web server)? We're
trying to tune some servers that are run all communications through a
VPN.

Using ifconfig and the mtu parameter. Usually the MTU is automatically
defined. man ifconfig will tell you more.

Which TCP wait times?

Or there is always the PTMU setting on individual routes, so you don't
have to cripple local communications.

The OP was talking about a VPN, so I guess he has a virtual nic with
a PtP connection with a peer, so the only mtu involved is between the
two point.
