server adds a separate record to routing table for certain compute

We have a multinetwork environment interconnected with Cisco routers and
switches. Everything works fine except one remote site that connects to our
WAN through IPSEC tunnel PIX-VPN Concentrator. Computers on remote site can
communicate with all nodes on a main network except one DC which adds (by
itself) a separate line in a routing table for each remote site PC that tries
to connect to it.
After I am deleting those records it works for 3-5 minutes then server puts
those records back and caput.
There is no routing protocols running on this server, it has one NIC with
one IP address, no RAS.
My question is what service in Windows 2003 DC can update routing table on
its own?

The only way I can think about is adding route using logon script so that the script modify the routing table.

There's no script on this server. I have managed it from the time it was
installed.
Can QoS set up those records if I have a GPO with a slow link detection?

It seems like you have a routing problem here. This sort of thing
happens when a device is using the wrong gateway router. The gateway router
redirects the packet. It also sends an ICMP redirect packet to the sending
machine. The machine then adds a host route to the "target" machine using
this information.
