it could be the master browser issue. I would use browstat command line to troubleshooting. this link may help.

Hi,
We have a small network with 3 servers running Server 2003, and around 20
clients running XP. One of the servers is in the same location (and subnet)
as the clients and acts as the fileserver. The other two servers are at
different geographic locations and are on different subnets connected via
VPNs. All of the servers are DCs.
Since applying SP1, our local fileserver has developed a problem whereby it
only sees itself in the domain (Entire network -> microsoft windows network
-> domain). It can still access the clients fine via \\CLIENTNAME\share, and
is able to resolve their DNS names correctly.
The other servers are able to see a full list of servers and clients.
This is a serious issue for our fileserver as it is interfering with the
operation of both backup and antivirus software. Any suggestions would be
greatly appreciated.
