I have had to re-format and reload a Windows 2003 server after an update
failed to restart and safe mode wouldn't work.

The server is set up and working ok - same domain name as before - obviously
different SID - all PDC, DNS and DHCP functions operating normally.

My questions is - the client machines that were connected to the "old" domain
will not run the login scripts or use domain printers without being
disconnected and reconnected to the domain.

When i do this a new blank user account and profile is created on the client
machine

Can i reconnect the client machines to the domain without creating a new user
account/ disconnecting and reconnecting.

This is the primary reason to have a second DC on the domain. Each domain
has it's unique SAM. When you formatted your server you distroyed that SAM.
Creating another domain with the same name doesn't do any good. The SAM is
different.

With a second DC on the domain it will hold the SAM while you format and
reinstall the first DC.

This would prevent someone from accessing your network, not knowing any
usernames or passwords on your network and setting up a DC with the same
domain name as your existing domain and taking ownership of your domain with
their server that they have control of.

You are stuck with adding your users to the new domain and having new
profiles created for them.
