It may be the WINS and master browser issue. I would use browstat to troubleshoot it.

We had a problem the other night where we had to redo the trust relationship
between our Domain Controllers (Netdom utility) and reset the passwords.
Since then, we have one subnet, .36, (out of many) that can't be seen in
Network Neighborhood by the other subnets. All the boxes on the .36 subnet
show up in each others' Network Neighborhoods.
No errors in the NT event logs on any of the domain controllers or the boxes
in question. No problems using UNCs to get from one box on the "missing"
subnet to DCs or other non .36 boxes or vice-versa.
Not sure how to trouble-shoot this - any suggestions on where to start? Not
a big issue except for Backup software - causes problems since the software
is installed on a .36 box and it uses that browse function to find targets to
create jobs. Existing jobs have no problems backing up servers already set
up in the job that are on other subnets.
