slightly transparent text boxes will stay on my desktop
even after I close the program that displays them in the
first place.

That can be almost anything. That can be caused because resources are low,
you've got alot of temp files, display driver issues, or closing big
programs.

For starters, my suggestion would be to run Disk Cleanup, then Defragment
your machine, then reboot. See if performance improves.
