According to your description, I understand that:
You promote a new Windows Server 2008 domain controller into a domain in
the main site. Then you attempt to move the DC to another site.

More information such as IPCONFIG /all on the Windows Server 2003 R2 DC and
problematic Windows Server 2008 DC will help to understand your
environment.
From the description, it seems to be a network connectivity issue. Please
check the following aspects:
1. For domain controller, please assign a static IP address with the
gateway and DNS settings instead of using the dynamic IP lease from DHCP
service.
2. The gateway address should be the router that can route the traffic to
the main site (such as a VPN connection to the main site).
