If your migrating and not upgrading to AD then everytime you migrate a user
account a new sid is assigned to account by the new domain. Now the acl's on
your old file server will be using the old SID. Look into migrating the old
sid into the SidHistory attribute and read up in Sid-filtering over the trust.
