Not sure if this is the right forum but I don't see anything else that looks
right.

We have an Enterprise Certificate Service set up on one of our domain
controllers. When that computer failed the users were not able to get to
their shared files or the databases. We have two domain controllers for
redundency but it does not help if this computer is down.

If I set up a subordinate certification service would that be able to take
over if the primary is unavailable? If not what other methods would there
be, short of setting up a distributed file system?

Hi,

even though I can't really understand how shared files are related to
certificates, I think that all you need is a Domain Controller certificate
issued by the CA to the other DC.
That way, the second DC should be able to authenticate when the main CA is
down.
Not 100% sure though.

Hope this helps,

best regards,
